Irony is, "Tony" is making a strawman argument here; Cap wasn't rebelling over registration so much as over the draft that went along with it - specifically, forcing him to arrest his friends. After Vietnam, who would have thought a draft would be controversial in America?
Sarcasm aside, the SRA closely resembles the "special skills draft," in which people with certain abilities or knowledge (doctors, linguists, computer programmers, and anyone else with specialized knowledge or skills that the military needs) are forcibly employed by the government or imprisoned. It's rather controversial in the real world, so I can't imagine why its super-powered equivalent shouldn't be controversial in the Marvel world.
